Yes. You can, just pay attention to the coil packs and coolant routing if you use the eaton. It may be worth your time and effort to relocate the coil packs to the firewall. One thing you WILL need without a doubt if you use the eaton, is the 03 timing cover, the crank pulley and balancer, the alternator bracket, the tensioner and knock sensor from the 03 (thats optional if you stick with the 96 computer). The timing cover bolts on perfectly except for one stupid bolt, which you can put some RTV silicon in, and be good to go. Your B-valve covers will work, but your stock 96 exhaust manifolds wont, so you need the 03 cobra manifolds too. Also keep in mind, the 96 computer runs in return-style fuel configuration, so you need to use a different set of fuel rails than what the 03 has, along with an FPR. Just so you know, this swap isnt easy... I was swapping a 98 cobra block, forged internals (pistons,rods) 03/04 cobra top end with eaton with 98 computer and PMS into a fox. Thats way above what your doing, but the head and blower swap isnt a stroll through the park.
