So I finally decided to fix my 3rd brake light last night. I found a link on how to go about doing it and it really worked out good. I changed a few things though.
First I removed the brake light from the trunk (two 10mm nuts, and disconnect the plug).
I used 280 grit at first to get out the deep scratches and fading. Did this for about 20 minutes making sure I got the whole surface evenly. Then proceeded on to 400 grit for about 10 to 15 minutes, then 800 grit and finally 2000 grit. After wiping it clean you can tell if you need to go back over any problem spots. Then I finished it up with Meguiar's Plastix, gave it two or three coating, continued to rub it in until there was no excess.
The link I used as a reference stated to use a product made by Novus which is a three part plastic polish. All Autozone had was Meguiar's Plastix (Plastic Cleaner & Polish), I was a bit hesitant to use at first but it worked fine.
