SCT flash tune trouble?

well after i got my SCT 3 i went to JBA and got a flash tune. the next day i got on it getting on the highway it felt smoother up till 5k when the car would jerk a little like the a/f was messed up as if it wasnt getting enough of something. any ideas?

octane? 91? 93? small injectors? timing? bad plugs? could be any of that
